Arguably, they're pretty dangerous. Certainly to their own members. You don't need anomalies to be a menace. I'm not sure that the Initiative would just ignore them.
Also, does the Initiative have any public presence? Obviously not one that reveals the military aspects of the organization, but just as an interfaith outreach organization?
Yeah. they wouldn't ignore them, but they would keep a watchful eye. More likely than not they would leak incriminating evidence to the authorities in this case, since there's nothing anomalous actually going on.
As far as public presence…mostly it's the Shepherd corps looking out for promising individuals, though I would suspect they have some sort of public front in the way you describe.
Since the Initiative is mostly comprised of existing sects of the big three, they mostly use those sects as the public face for their operations. They never identify as the Horizon Initiative, of course, but those who need to know that it's them, know it.

This is exactly how religion should be written in fiction. The characters are religious, yes, but they aren't zealous. Being religious doesn't save the day, praying to god doesn't kill the enemies, there's no holy sword with a nail from the cross in it. There's no trying to hit you over the head with "This is the one true religion and all others are evil!" or "You're going to go to Hell if you don't join the Horizon Initiative!". There is a religious message here, but it's quite subtle.
Maybe that makes sense to you, maybe it doesn't, but either way, I look forward to seeing the rest of this canon.
You'll see both aspects of it, actually. Djoric is writing about the reasonable, compassionate and often wonderful thing religion can be, as personified by the Shepherds. I'll attempt to write the more zealous and dangerous part of it, as portrayed by the Wolves, though I hope to make them as three-dimensional as Djoric made his Shepherds (no easy feat, considering the admirable work he did with them). The Horizon Initiative was created to be a group that's all about conflict, and that one is perhaps the one most central to its identity.

Given HI has strong ties to catholic church, and given what Vatican was involved in, I very much see the Soviet organs being very wary of any HI activity over in the second world.
GRU-P needs more articles and characterization beyond "Soviet." Make this a thing.
